You've got the right idea.

I'd suggest you first get the stock version to work again, being sure it 
functions under NitrOS-9 6309. Replace any modules that won't work in 
6309 native mode. I don't think there are any but failures normally are 
related to altering stacked registers.

Then replace modules with enhanced versions.
