Thanks guys/girls for responding.
The issue has gone away. It was only a problem when I was booting OS9 from floppies. I was forced to hard reset twice to stop the syntax errors from occurring.
After the second rest reset every worked fine. No biggy!
Anyway that was with the fd502 controller in slot 4. Now that I have moved that to slot 3 and the harddrive controller to slot 4 I am having no issue.

Everything Robert said, with one (big) addition... If you downloaded VCC 2.01b and ran the installation file in the zip, then there is a manual that is installed in "C:\\users\name\Documents\Coco Manuals\Welcome To VCC 201.pdf" (OSs may vary where this is located). It should show up in your Start menu in the "VCC 2.01b Coco 3" selection under "Coco 3 Manuals". On some later OSs, it seems to just show up under VCC 2.01b and not in it's own folder.
If you are running Win 7 or greater, then you need to run VCC as administrator or it will not retain it's user config features from one run to another. I won't get into why, as that's been discussed to death here on the list.
VCC, out of the box, is configured as a Color Computer 3, 128k, with NOTHING attached, just as you would have bought a Color Computer in 1986 at Radio Shack. It comes with CB, ECB, and SECB, just like the Coco 3 (no DECB, you must insert the pak). You must configure any extras, just as you have on a real Coco 3 (see the above manual).
If you can't find the manual, it's also in the zip you downloaded.
If all else fails, READ THE MANUAL!

If you go to the File/hard_reset on the menubar, VCC should immediately restart. If instead you press the F9 key, one press gives you the missing signal message and tells you to press F9 again.
