Actually, there are headers (not normally shown) that are usually used 
for threading. It's not usually based on the subject line these days. It 
can be, but it usually isn't. If it is using the subject line, it's 
entirely done by your email software.

This is actually why you'll get shouted at by some people if try to 
start a new thread by replying to an old message and changing the 
subject. Your new message will appear in the old thread in any email (or 
news reader) program that behaves properly.
