You can use ~/.xroar/xroar.conf (and ~/.xroar/roms/ for ROM images)
in the Mac OS build.  Also hidden, of course.

I didn't realise Mac OS hid ~/Library/ - is that something that changed
in later versions?  I've only really used up to 10.6, and I don't
remember having a problem.  It does seem like the natural place for such
things in Mac OS to avoid filling up your home directory with visible
application-specific directories.  Is there a different recommended
practice?

If you set the XROAR_CONF_PATH and/or XROAR_ROM_PATH environment
variables, you can override all of those defaults.
