Robert, it looks like it is working.

I put two identical NitrOS-9 DSK images on the SD card. Using the first
image, I changed the column width with xmode and then ran the original
cobbler to write a new boot file. It failed with the fragmentation error
and I could no longer boot with that image.

I switched to the 2nd DSK image and repeated the process, but this time
used the patched version of cobbler. It completed normally and did not
display any message regarding fragmentation. This newly cobbled DSK boots
fine.
