I've just tried MESS 1.44b and have no problems accessing the second hard drive. 
I'd suggest using the latest MESS which is now 1.54b. If you want the ui version 
for Windows go to
http://messui.the-chronicles.org/

I'll send you directly a DOS ROM that works for two drives on my system.
